Tony Stark interacts with a lot of people in his life, and from his POV, Mary Jane and even Peter wouldn’t have been so important or life-changing that he’d necessarily remember everything about them years later." Come on, there are better arguments than that. You must be able to tell how that's a bad comparison.

In what way is that a bad comparison (apart from your fifth grade class not all being comic book characters that you care about, and so assume that the other characters must care about as avidly)?

Because Peter and Mary Jane lived with Tony and One More Day did nothing to change the fact that Peter was a large part of Tony’s life during civil war.

There’s literally a storyline in ASM that deals with this–how Johnny KNOWS Spider-Man is a big part of his history and family, knows he SHOULD know what Peter looks like under the mask, but can’t picture it because of ~magic~

But Dr Strange undid that and then Peter up and told the majority of the Avengers his secret identity, reversing the effects of what OMD had done to their memories as well.

And Mary Jane is an internationally known Super Model who Tony actively flirted with while they lived in the Avengers tower.
